Compare tracked file contents, not only status codes.

If RESULTS.md is already modified before the suite, the suite can rewrite it while its porcelain status remains M RESULTS.md. The two snapshots then match, so the guard accepts a changed checkout. Git porcelain status reports a path’s state relative to the index and HEAD; it does not identify its contents. Also, if the suite restores a previously modified file, Line 1344 prints no path because it prints only the final status. Capture tracked-file state before and after the suite, then derive the changed paths from those two snapshots. Add a test with an already-modified tracked file. (git-scm.com)

Review comment at @mise.toml at line 1337:
Update the suite guard around the tracked_before snapshot so it compares
tracked-file contents before and after execution rather than matching porcelain
status codes. Derive reported changed paths from the two snapshots so both
modifications to pre-modified files and restoration of previously modified files
are detected, and add a test that starts with an already-modified tracked file.
