ArchiveChecker never calls repository.flush(), and finish() invalidates the index, so a successful check --repair that re-added references seems to reach close() with a non-empty buffer and trip the same assertion.
The repair tests pass (26 in check_cmd_test.py), so either they don't add references or something flushes that I didn't find.
