Tutorials
========================

We provide the following tutorials to help users get started with our pyhealth. Please bear with us as we update the documentation on how to use pyhealth 2.0.
Tutorial series
---------------

A step-by-step series, from a first model to contributing to PyHealth. Each
notebook opens in Google Colab, runs on a free CPU runtime, and uses public or
synthetic data, so no credentials are needed. The sources are in
`examples/tutorials/series <https://github.com/sunlabuiuc/PyHealth/tree/master/examples/tutorials/series>`_.

:header-rows: 1

* - Notebook
- What you will learn
* - `00. Quickstart: your first clinical prediction model <https://colab.research.google.com/github/sunlabuiuc/PyHealth/blob/master/examples/tutorials/series/00_quickstart.ipynb>`_
- The five steps every project follows: dataset, task, split, model, evaluation.
* - `01. Datasets: patients, events and your own data <https://colab.research.google.com/github/sunlabuiuc/PyHealth/blob/master/examples/tutorials/series/01_datasets.ipynb>`_
- Exploring patients and events, YAML configs, caching, and loading your own CSV files.
* - `02. Tasks and processors <https://colab.research.google.com/github/sunlabuiuc/PyHealth/blob/master/examples/tutorials/series/02_tasks_and_processors.ipynb>`_
- Writing your own task and what each processor turns raw values into.
* - `03. Training and evaluating models properly <https://colab.research.google.com/github/sunlabuiuc/PyHealth/blob/master/examples/tutorials/series/03_training_and_evaluation.ipynb>`_
- Leakage-free patient splits, early stopping, class imbalance, calibration and bootstrap confidence intervals.
* - `04. Choosing a model <https://colab.research.google.com/github/sunlabuiuc/PyHealth/blob/master/examples/tutorials/series/04_choosing_a_model.ipynb>`_
- Logistic regression to Transformer, and an XGBoost baseline, compared on one split.
* - `05. Interpreting predictions <https://colab.research.google.com/github/sunlabuiuc/PyHealth/blob/master/examples/tutorials/series/05_interpreting_predictions.ipynb>`_
- Exact TreeSHAP, Integrated Gradients, and checking that explanations are faithful.
* - `06. Medical codes <https://colab.research.google.com/github/sunlabuiuc/PyHealth/blob/master/examples/tutorials/series/06_medical_codes.ipynb>`_
- Code lookups, ICD-9/ICD-10 translation, CCS and ATC groupers, and code mapping inside tasks.
* - `07. Clinical text <https://colab.research.google.com/github/sunlabuiuc/PyHealth/blob/master/examples/tutorials/series/07_clinical_text.ipynb>`_
- Fine-tuning language models for specialty classification and ICD coding, with a TF-IDF baseline.
* - `08. Contributing a dataset or task <https://colab.research.google.com/github/sunlabuiuc/PyHealth/blob/master/examples/tutorials/series/08_contributing.ipynb>`_
- Dataset classes, file-based data, tests and the pull request checklist.

Earlier tutorials
-----------------

The notebooks below were written for earlier PyHealth versions; prefer the
series above.
