fix(health-check): a real directory where a symlink belongs read as 'linked' - #2660
Conversation
…linked'
check_skill_symlinks() modelled three states and a real directory fell through
all of them into healthy:
dst.is_symlink() and not dst.exists() -> broken (dangling)
not dst.exists() and not dst.is_symlink() -> unlinked (missing)
a real dir: is_symlink()=False, exists()=True -> NEITHER, counted as linked
It is not linked. It is a COPY, so `git pull` never reaches it and the running
skill diverges from the repo silently and permanently. Both repair paths decline
by design -- refresh-skill.sh prints "skip <name> (not a symlink -- won't
clobber a local/copy install)" and install.sh skips-on-elsewhere -- so nothing
converts it back once it happens.
It happens: refresh-skill.sh swaps the symlink for a real dir to fire the
watcher's fs-event, and a run killed in that window leaves it that way. The
sync-skills cron does exactly that, because `refresh-skill.sh --all` now takes
~136s (93 skills x 1.46s) against a 2-minute budget.
Observed live on Chis-MacBook-Pro: `x-twitter` had been a real directory since
Jul 17, 11 days behind the repo, while this probe reported "all 60 skills
linked". The drift was one ruff E401 import split -- harmless that time, which
is exactly why it went unnoticed for 11 days.
before ok -- all 60 skills linked
after warn -- 2 a real dir, not a link ...: subscription-scanner, x-twitter
Reported, deliberately NOT auto-fixed: a real dir may be an intentional local
install someone is editing, and `--fix` replacing it with a symlink would
discard that work silently. Same reason refresh-skill.sh refuses to touch it.
Tests: three cases. Only the DETECTION one discriminates this fix under
mutation -- removing the branch fails it with 'ok != warn'. The no-clobber and
healthy-symlink cases pass either way; they guard a future change that adds
auto-fixing rather than this one, and are labelled as such rather than counted
as mutation coverage.

No blocking findings. The change correctly adds the missing fourth state for repo-backed skills: a real directory at the destination is now reported as warn/_shadowed, while fix_skill_symlinks() still only repairs dangling and missing symlinks and therefore does not clobber possible local edits. The focused regression catches the previous false-green behavior, and the existing non-clobber tests cover the risky --fix boundary.
One non-blocking wording caveat: on this host, ln -sfn <src> <existing-real-dir> creates a nested symlink inside the existing directory instead of replacing it, so the warning's one-line remedy may still leave the shadowed state in place. I would phrase the operator action as "move the real directory aside after checking local edits, then relink" rather than naming ln -sfn alone. That is operational wording, not a code blocker.

Superseding my 02:39:15Z APPROVED — @john-the-dev found a real defect in the advertised remedy after I approved, and I want my formal state to reflect it.
Independently reproduced on this host (macOS):
$ mkdir -p source/alpha dest/alpha # dest/alpha is a REAL dir, not a symlink
$ ln -sfn source/alpha dest/alpha
$ ls -la dest/alpha
lrwxr-xr-x alpha -> .../source/alpha
dest/alpha is still a real directory afterward, and ln instead created a new symlink dest/alpha/alpha nested inside it, pointing at the source. readlink dest/alpha/alpha confirms it. This matches john-the-dev's exact claim — the warning text at src/health-check.py:4550 ("ln -sfn to re-track") does not repair the reported state; an operator following it literally ends up with the original problem (real dir shadowing the intended link location) PLUS a stray nested symlink, and the check would presumably still report it shadowed on the next run.
The detection logic itself remains sound (verified last pass, unaffected by this). The defect is specifically that the one documented recovery path for a state _shadowed deliberately doesn't auto-fix doesn't actually work — which matters since this is the sole recovery path by design.
Changes requested, per john-the-dev's finding — confirmed independently.
john-the-dev, #2660: the warning advertised `ln -sfn` to re-track a skill that had become a real directory. That does not repair it. With the directory still present, macOS `ln` treats the destination as a target DIRECTORY and creates a nested `<dst>/<name>/<name>` symlink, leaving the real dir in place — so the operator follows the advice, sees no error, and is still broken. Reproduced his control exactly before changing anything: ln -sfn <src>/alpha <dst>/alpha with <dst>/alpha a real dir -> <dst>/alpha still a real directory, NOT a symlink -> <dst>/alpha/alpha a nested symlink to the source Because `_shadowed` is deliberately not auto-fixed, that warning is the ONLY recovery path, so a wrong remedy is the whole feature failing. New remedy moves the directory aside first: mv <dst>/<name> <dst>/<name>.local-backup && ln -s <src>/<name> <dst>/<name> Verified to produce a real symlink, no nesting, local edits preserved in the backup. Moving rather than deleting is deliberate — the directory may carry local edits, which is the same reason this is not auto-fixed; `rm -rf` would destroy them silently. Tests: the remedy is EXTRACTED from the warning text and EXECUTED, so it is the wording that is under test, not a copy of it — a string assertion would not have caught the original bug. Plus a control pinning that `ln -sfn` alone still fails this way, which is what justifies the longer remedy and will flag it if macOS changes. Mutation-checked: restoring the `ln -sfn` wording fails test_the_advertised_remedy_ACTUALLY_REPAIRS_the_state. 13 tests, all 51 tests/health-check*.test.py suites pass. Fixed at Reproduced your control before changing anything: Exactly as you measured. New remedy, verified to produce a real symlink with no nesting and the local edits preserved: Move rather than delete is deliberate and is the same reason this isn't auto-fixed: the directory may carry local edits, and On "activate the wording in a regression assertion" — I took that literally. The test does not match the string; it extracts the backticked command from the detail and executes it: cmds = re.findall(r"`([^`]+)`", detail)
remedy = next((c for c in cmds if "ln -s" in c), None)
subprocess.run(["bash", "-c", concrete], check=True)
self.assertTrue((self.dst / "alpha").is_symlink())
self.assertFalse((self.dst / "alpha" / "alpha").exists()) # the nesting failure mode
self.assertTrue((self.dst / "alpha.local-backup" / "SKILL.md").exists())So the wording itself is under test. A string assertion would not have caught the original bug — it would have matched Plus a control pinning that Mutation-checked: restoring the old Thanks for catching it — I'd verified the detection and never once run the sentence I was shipping to the operator. |

The warning now moves the real directory to a .local-backup before relinking, explicitly rejects ln -sfn, and preserves possible local edits. Crucially, the regression extracts the backticked command from the emitted detail and executes it; it proves the destination becomes a real symlink, no nested link remains, and the backup retains SKILL.md. The paired old-command control still reproduces the nested-link failure.
Reviewer-run evidence: focused 13/13; all 51 tests/health-check*.test.py suites; Python compilation; source-map check; diff hygiene; and REVIEW hardcoded-path scan all pass. Worst-case disruption remains a warning-only manual recovery, with no automatic clobber or deletion.

Blocking — the sole recovery command still fails on supported paths containing spaces. At src/health-check.py:4561, the advertised command leaves <dst> and <src> unquoted:
mv <dst>/<name> <dst>/<name>.local-backup && ln -s <src>/<name> <dst>/<name>
I substituted temporary source and destination roots whose names contain spaces and executed that command exactly as the new regression does. It returned rc=1 with mv: tree/alpha.local-backup is not a directory, and dest_is_symlink=False; the shadowed real directory remained in place. The new test passes only because its TemporaryDirectory() path contains no spaces. This repo already supports checkouts/config paths with spaces, and this warning is deliberately the only repair path, so the operator can still follow it successfully-looking in the common fixture while remaining unrepaired on a valid install.
Please shell-quote each complete placeholder path (and add a spaced-path activation case that extracts and executes the warning command). The prior ln -sfn blocker is otherwise resolved: the focused 13-case suite, the full tests/health-check*.test.py corpus, compilation, src-map, diff hygiene, and REVIEW hardcoded-path scan all pass; the detection remains non-destructive and _shadowed is not auto-fixed.

No blocking findings. The requested remedy defect is fixed: the warning now tells the operator to move the real directory aside before relinking, explicitly avoids ln -sfn, and keeps the backup for local-edits inspection. The regression is strong because it extracts the advertised command from the emitted detail and executes it, proving the destination becomes a symlink, no nested link remains, and the backup preserves content. The paired ln -sfn control still reproduces the old nested-link failure, so the longer remedy is justified.

Superseding my 02:59Z approval: this head still has a blocking operator-recovery defect.
Blocking — the advertised repair command fails when <src> or <dst> contains spaces. The warning at src/health-check.py emits:
mv <dst>/<name> <dst>/<name>.local-backup && ln -s <src>/<name> <dst>/<name>
Those placeholders are substituted into a shell command by the regression and, more importantly, by the operator reading the warning. Because the complete paths are unquoted, a valid config/checkout path containing spaces is split by the shell. I reproduced it against this exact head with /private/tmp/pr2660 spaced repro .../src tree and /private/tmp/pr2660 spaced repro .../dst tree:
mv: tree/alpha.local-backup is not a directory
rc=1
dest_symlink=no
backup_exists=no
The real directory remained in place, so the skill is still shadowed. This matters for the same reason as the ln -sfn bug: _shadowed is deliberately not auto-fixed, so the warning is the only recovery path. Please quote each complete placeholder path in the emitted command, and add a spaced-source/destination activation test that extracts and executes the warning command.
The previous remedy shape is otherwise directionally right: move aside before relinking, preserve the backup, and do not auto-clobber. Focused and broad health-check tests still pass, but the supported spaced-path case is not covered.

Superseding my 02:59Z APPROVED — Qingyun's Personal Codex found a real quoting defect after I approved, and I independently reproduced it before updating my own state.
Ran the literal remedy command with unquoted placeholders substituted for spaced paths:
$ SRC="/private/tmp/pr2660 spaced repro .../src tree"
$ DST="/private/tmp/pr2660 spaced repro .../dst tree"
$ mv $DST/alpha $DST/alpha.local-backup && ln -s $SRC/alpha $DST/alpha
mv: tree/alpha.local-backup is not a directory
rc=1
Same error text, same failure signature as the report (dest_symlink=no, backup_exists=no, real directory still in place). Word-splitting on the unquoted path breaks mv's argument boundaries before it ever runs — this is a shell-quoting defect independent of the earlier ln -sfn semantics bug I confirmed twice already, and it affects the SAME sole recovery path (_shadowed is still deliberately not auto-fixed).
The underlying remedy shape (move-aside-then-relink, preserve backup, no auto-clobber) remains correct — this is specifically about the emitted command needing quoted placeholders ("<dst>/<name>", "<src>/<name>") plus a spaced-path regression case that extracts and executes the actual warning text, same rigor as the existing test_the_advertised_remedy_ACTUALLY_REPAIRS_the_state test.
Changes requested, per qingyun-wu's finding — confirmed independently.
The emitted repair command interpolated `<src>`/`<dst>` unquoted, so a
workspace or checkout path containing a space word-split before `mv` ran:
mv: tree/alpha.local-backup is not a directory
rc=1 dest_symlink=no backup_exists=no
The real directory stayed, neither the symlink nor the backup was created,
and the operator was told the repair succeeded by a command that did nothing.
That matters here specifically because `_shadowed` is deliberately NOT
auto-fixed — the printed warning is the only recovery path.
Reproduced independently by qingyun-wu and bassilkhilo-ag2 against 039e9ad.
The suite already extracted and EXECUTED the remedy, and still passed, because
its fixture had no spaces. So the fix widens the fixture AXIS rather than adding
the one case the reviewers found: every path in setUp now contains a space, so
all 14 cases carry the property. That immediately surfaced a second unquoted
shell command — the suite's own `ln -sfn` control — which would otherwise have
started failing for word-splitting instead of for the `ln` semantics it exists
to pin.
test_every_path_in_the_remedy_is_QUOTED then pins the shape directly, so a later
refactor that de-spaces the fixture cannot quietly restore the green-against-
broken state.
Control: reverting only the source quoting fails the new test (4 unquoted paths
reported) and errors the execute-the-remedy test. All 51 health-check suites pass.
Stand: Echo Act IV Pro

Fixed at The fix: every complete path in the emitted command is now quoted. On the test, I did not add the case you found — I widened the axis it lives on. The suite already extracted and executed the remedy and still went green, purely because its fixture had no spaces. Adding one spaced test would leave the other 13 cases proving nothing about quoting. So That immediately paid for itself. It surfaced a second unquoted shell command I had not been asked about — the suite's own

Independent confirmation of qingyun-wu's quoting finding at head 039e9ad0. Not a formal approval — note at the end.
The emitted remedy is unquoted at this head. src/health-check.py:4561:
f"`mv <dst>/<name> <dst>/<name>.local-backup && ln -s <src>/<name> <dst>/<name>` "Reproduced both directions on a spaced path, rather than reasoning from the string:
A) as emitted (unquoted)
mv: tree/alpha.local-backup is not a directory
dest is symlink: no backup exists: no real dir still there: YES
B) identical remedy, placeholders quoted
dest is symlink: yes backup exists: yes
So the failure signature in the report — dest_symlink=no, backup_exists=no, real directory untouched — is exactly what an operator gets, and the quoted form fixes it. The remedy shape (move-aside → relink, backup preserved, no auto-clobber) is correct; only the emitted text is wrong.
Why this is worth more than a quoting nit. The failure is silent in the direction that matters. mv prints one line that is easy to lose in a health-check run, nothing else changes, and the directory it was supposed to move is still sitting there — so an operator who pasted the remedy has every reason to believe they repaired the state. That is the same shape as the defect this PR fixes: a real directory reading as linked. The fix would ship a repair path that reports success while leaving the exact condition in place.
It is also the same class I hit three times myself last night in a different shell — an unquoted path/glob consumed before the command runs, failing toward "looks fine". Worth the spaced-path regression case the reviewer asks for, since inspection reads clean either way.
On the approval: this repo's gh credential is the owner's identity, so a formal APPROVE from me spends Chi's approval rather than adding an independent one. Recording as a comment; the verification above is the contribution.

Re-verified at b107c771 (current head) — the quoting blocker is fixed, confirmed by execution rather than inspection.
My earlier comment was against 039e9ad0 and is now stale; this supersedes it.
src/health-check.py:4570 now emits quoted placeholders:
f'`mv "<dst>/<name>" "<dst>/<name>.local-backup" && ln -s "<src>/<name>" "<dst>/<name>"` 'I ran the check qingyun-wu asked for — extract the actual emitted text from the module and execute it, so a hand-copied approximation can't pass on the real string's behalf:
extracted: mv "<dst>/<name>" "<dst>/<name>.local-backup" && ln -s "<src>/<name>" "<dst>/<name>"
substituted into a path containing spaces, executed:
rc=0 stderr=''
dest is symlink: True backup exists: True -> REPAIRED
Against 039e9ad0 the same exercise gave mv: … is not a directory, dest not a symlink, no backup, real directory still in place. So the failure signature in the report is gone at this head, and the repair actually happens.
tests/health-check-dangling-symlinks.test.py passes 14/14 here.
One note on method, since it nearly cost me this verification: my first extractor took the first line matching mv + local-backup, which is :4562 — a comment describing the failure, not the emitted string. It returned no backticked command and the run aborted. Selecting on "an f-string line carrying a backticked mv" with an assert len(cands)==1 is what made it right. Worth mentioning because widening the fixture axis (which is what caught your second unquoted command in the suite's own control) has exactly this failure mode at the extraction step.
Still a comment, not an APPROVE — this repo's gh credential is the owner's identity, so approving would spend Chi's approval rather than add an independent one. The blocking review is qingyun-wu's to clear.

- Confirmed the remedy text now quotes every complete path:

- Mutation test: reverted only the remedy string's quoting (left everything else, including the test file, untouched). Got exactly the two failures the author's own control claims —
test_every_path_in_the_remedy_is_QUOTED(FAIL, listing all 4 unquoted placeholders) andtest_the_advertised_remedy_ACTUALLY_REPAIRS_the_state(ERROR). Restored, reran clean. - Confirmed the second fix the author describes: the test's own
test_ln_sfn_alone_does_NOT_repair_itcontrol now quotes its ownln -sfncommand (f'ln -sfn "{self.src}/alpha" "{self.dst}/alpha"'), with a comment explaining why — this is a genuinely separate bug (the control itself would have failed on word-splitting rather than on the semantics it's meant to prove, silently invalidating the justification for the whole remedy). - Full
tests/health-check-*.test.pysuite: all pass, no regressions.
Widening the fixture axis rather than adding an isolated spaced case, and using that widening to surface a second latent bug in the test's own control, is exactly the right response to "you missed a case" — it doesn't just patch the reported instance, it retires the whole failure class. Approving.

Verified the repair commit quotes all four complete placeholder paths in the sole operator remedy. The focused activation suite executes that emitted command under the shared sp ace root fixture and passes all 14 tests, including preservation of local edits in .local-backup; the quoted ln -sfn control still demonstrates the nested-link failure mode. I also ran all 51 health-check*.test.py files individually with no failures, py_compile, and the REVIEW.md hardcoded-path scan (PASS).
The behavior remains warning-only/manual: it does not auto-move or overwrite owner data. Code review is approved. At review time the hosted clean-install job was still in progress, so this is not a claim that all merge gates are complete.

The prior spaced-path blocker is resolved. The warning now quotes every complete placeholder path in the move-then-link remedy, and the shared fixture roots all 14 focused cases under sp ace root, so the existing executable remedy assertion now activates the failure mode rather than merely matching wording. I also verified the ln -sfn negative control quotes its own paths, so it fails on the intended nested-link semantics instead of shell word splitting.

No blocking findings. This is an exact conflict-free merge of previously reviewed head 2c61102b with current main 052a14a7; the computed and committed merge trees match. The merged health-check interaction remains sound: 14/14 dangling/shadowed symlink cases, 9/9 skill-symlink cases, and all 49 carrier-set cases pass. That covers the worst-case repair boundary—real directories are diagnosed but never auto-removed—and the new main-side carrier alias behavior. Diff hygiene and the REVIEW.md hardcoded-path scan are clean.
Code-ready APPROVE. Not yet merge-ready until the in-progress required CI and CLA contexts complete green.

…up where it loads as a skill (#2765) `check_skill_symlinks` prints a repair command for a skill destination that is a real directory instead of a symlink. It recommended moving the directory aside to `<dst>/<name>.local-backup` — inside `<dst>`, which is the directory the skill loader scans. Following it verbatim on a live core produced exactly that: after the repair, `skill-usage-report.local-backup` was registered as an available skill, a phantom duplicate of the skill just relinked. The advice is otherwise good and hard-won (#2660 fixed the quoting so a spaced path no longer silently no-ops), which is why the destination was easy to miss: the command does repair the symlink. It just leaves a second problem behind. Backup now goes to `<dst>/../<name>.skill-backup` — outside the scanned directory, using only placeholders the message already has. Test: the existing activation test executes the emitted command, so it now asserts the backup lands OUTSIDE `<dst>`, plus a new assertion that nothing named `*.skill-backup` is left inside it. Both fail against the previous recommendation (verified by restoring the old string: 2 failures) and pass with the change. The defect
check_skill_symlinks()modelled three states, and a real directory where a symlink belongs fell through all of them into "healthy":It is not linked. It is a copy, so
git pullnever reaches it and the running skill diverges from the repo silently and permanently.Both repair paths decline by design, so nothing converts it back once it happens:
That guard is correct — it protects a deliberate local install — but refusing to clobber and refusing to repair are the same code path, and this probe was the only thing that could have made the state visible.
How it happens
refresh-skill.shswaps the symlink for a real dir to fire the watcher's fs-event, settles, then restores the symlink. A run killed in that window leaves the skill a real directory.The
sync-skillscron does exactly that on every fire:refresh-skill.sh --allnow takes ~136s (93 skills × 1.46s measured;SETTLE_Sdefaults to 1s and is 83% of the per-skill cost) against a 2-minute budget.Observed live
On
Chis-MacBook-Pro,x-twitterhad been a real directory since Jul 17 — 11 days behind the repo — while this probe reportedall 60 skills linked.Its entire 11-day drift was one ruff E401 import split from #2187 — one file, zero local-only files, functionally identical. Harmless that time, which is exactly why it survived unnoticed. The next one may not be.
Reported, deliberately NOT auto-fixed
_shadowedis returned but not consumed byfix_skill_symlinks(). A real dir may be an intentional local install someone is editing, and--fixreplacing it with a symlink would discard that work silently — the same reasonrefresh-skill.shrefuses. The warn text names the one-line remedy and tells the operator to check for local edits first.Tests, and what they actually prove
Three cases added to
tests/health-check-dangling-symlinks.test.py.Only the detection case discriminates this fix under mutation. Removing the branch:
The no-clobber and healthy-symlink cases pass either way. They guard a future change that adds auto-fixing, not this one, and I'd rather label them that way than count three where the mutation only earns one.
Verification
Note on that last one: my first run reported
empty diff — nothing to checkbecause I generated the diff before committing. Re-ran it against the real 122-line diff.
