Fix version height parity for filtered paths - #1489

Treat paths as included by default when path filters contain only exclusions, and recurse through deleted directories when evaluating managed Git changes. Fixes #1488 Co-authored-by: Copilot <223556219+Copilot@users.noreply.github.com>
